Hopefully, this is a simple fix. I've also got the same problem I think, it would show the game running on steam, then it would stop, sync, and close by itself. I also disabled all mods to see if it would work with F4SE, but it failed too, so I'm assuming its has something to do with the release. First thing I would try is running F4SE by double clicking the exe instead of running it through MO2. If F4SE runs outside of MO2 then you know it's an MO2 issue, if it still says it can't find fallout4.exe then it's an F4SE issue.Sigh.
